So, guys, an old friend of mine is in town. So if you see an eccentric lady with purple-gold hair and goes by Sophia or Sophie, she isn't a danger to you or anything.

Also, she's going to be asking some of you now/later for some help to help her beat up those masked hooligans with the Ancient Gears, that are attacking a very important tree in a very special forest that really shouldn't be messed with.

One, should I bother trying to go undercover with Academia to discover what they're doing.

Two, is it moral or even acceptable of me to try and tweak things if I'm forced to re-assemble reality?

I say this as someone who acts as an adviser to you... But I cannot trust that you will not get too deep into the role, or end up allowing yourself to be captured to experience the thrill of it.

And if these people even have a slight chance of being able to detect you when cloaked, then they'll have more of a chance of being able to realize that you are not one of them.

I see them picking up on who or what you are and using you as a tool in order to accelerate their own plans, mainly.
